Re Second yr. peach trees?

During the winter an animal perhaps deer ate the bark from my second yr fruit trees. I thought I lost the trees. As a result the tree limbs appeared to be dead from the top to approximately one foot from the bottom where I see new green growth. Should I prune the top, leader and all up to the new growth now or should I wait for winter pruning and prune then?.
